Spoke to the FiOS product manager about this. His response:
"You are not required to connect to the FiOS router, but that is the only supported configuration (i.e. Verizon support will help setup and fix). Other customers have successfully employed non-standard home network configurations to support FiOS mobile applications not unlike the one you describe. We do nothing to block this scenario. However, we are not in a position to assist customers with these custom home networking configurations. Generally we encourage those customers with a strong desire for Do It Yourself networking to seek support from peers in VZ forums and other online forums. Usually the issue is network to network routing, which requires modifications to device configuration parameters."

I spoke with 2 Verizon technical support reps.
The first told me that my DVR had to have the Home Media option after first telling me that the iPad is not supported.
The second told me that it would only work with the FIOS wireless router.
I understand that you can't support all of the possible combinations that we might configure. But, do you have any tips that might point me in the right direction?

Since VZ won't upgrade most users with an N based router I am also trying to use my FIOS applications through a 3rd party router. I have followed directions here and ther about turning off DHCP on my 3rd part router, and assigning it it's own static IP, and modifying the FIOS router's DHCP IP range etc. Everything seems to work fine EXCEPT the FIOS remote application. It keeps searching for my STB. It will list it as found, allow me to select it, but when the FIOS remote app opens it starts searching again.
The error message says that the STB and my iPad have to be connected to the Verizon provided router. My new dual band N based 3rd party router provides the same 192.168.1.XXX range as the Verizon router to wired devices ( in this case the STB), but provides 192.168.0.xxx range to wireless devices (in this case the iPad). Is this why the FIOS remote app can't see my STB?
Also the Fling a picture app won't work either because it too cannot see the STB.

in other words the network goes like this:
FIOS router provides DHCP and has it's wireless off, and is connected to 3rd party router
3rd party router does not provide DHCP, and is wired to STB, TV, Bluray, and wireless to iPad and iPhone.

Solved.
One must set up the 3rd party router so that it too is on the same subnet. So it requires changing the IP from 192.168.0.xxx to 192.168.1.xxx This will require that you set the Verizon router to only dish out DHCP numbers in a certain range.
step by step:
1. Log into Verizon router and change DHCP range from all available to someting like 192.168.1.20 through 192.168.1.255
1b. turn off Wifi on the Verizon router
2. Log into 3rd party router and assign it the IP number 192.168.1.2 ( up to 19)*
3. Turn off DHCP distribution on the 3rd party router.
3a. Set up your WiFi on the 3rd party router. Reboot the router
4. Connect LAN to LAN to the Verizon Router. Do not use the WAN connection.
* my problem was that the first router I bought would not allow me to change its LAN IP. a different router solved the issue.
