Personally I have never found a need for this software, anything related to setup or router mods I do by logging into the router. Every issue I have run into has been solved by the experts here and at DSLReports forum There are some suggetions here, I realize the issues are not exactly what you are seeing http://businessforums.verizon.net/t5/FiOS-Internet/In-Home-Agent-problem/td-p/162402/page/2

I assume you are running Windows, if no one has a better idea, try setting up a new user account and login with it, then install the agent to see if the issue persists.
