I'm trying to connect a DVD player through the box. The wiring diagram for my set top box (Motorola 7100-P1) doesn't give that option without a receiver.
I've got all the wires run behind the walls, with the TV hung and no place near it to put a player, so connecting it directly to the TV isn't an option. The box doesn't have 'in' connections, just 'out'. I'm thinking this isn't possible, but just wanted to check. It would be odd and suck if I lose functionality for upgrading to HD.

Your assumption is correct. You can't connect through the FiOS box - there are no video inputs on it.

You need to take the TV down and run a HDMI wire that is long enough to reach the DVD player or go get a receiver or a HDMI switch.
