Does anyone know if the old handshake issues that were never resolved between Samsung HDMI connections and the older Fios DVR set top boxes are still an issue with the new larger capacity multi-room DVR's (QIP7232-P2) ?

Yes it is a huge issue. I have a Samsung 8000 series LED and the Fios HD DVR box. The picture goes out several times an hour. It is definitely the Fios box's fault as no other devices give me any problems. This is so annoying

Although the handshake issue is not limited to only Samsung TVs, they certainly do seem to have their share of problems, and as a former Samsung owner I know first hand of your frustrations. These forums and others discuss the issue at length, and one of the first recommendations is to ensure that the TV firmware is up to date. If so, you might consider component cables plus audio cables in lieu of HDMI. Agreed, it is not as elegant a solution, and we do expect our expensive toys to work properly. However, some of the blame here has to go to the HDMI protocol itself, never one of my favorites. You may already be aware that component carries a full 1080i signal such as FIOS STBs generate; they just cannot do 1080P, like in bluray. One last remedy might be an HDMI cable exchange. Some cables are simply not as good as others, or may have defects. A good quality cable from a reliable retailer (and I don't equate expensive with good) could even solve the problem. I have heard some even speak of the merits of amplified HDMI cables to overcome weak signal paths. Good luck, and check back with your solution.

Oddly I have a 7000 and 8000 (plasma though) and have no such problems. I was using a 7216 and have upgraded to a 7232 to my PN63C8000.

I have a Samsung LN46A750 and a 7232 box (and use HDMI connection) and have had absolutely no issues at all (nor did I have any handshake problems when I had a 6416 dvr). When I first turn the TV on it may take 5-10 seconds for a picture to appear but that is not a problem.

Have those of you having problems upgraded your Samsung's Firmware?
