I understand that you can only FF and rewind live tv on your main DVR box.  In my house this main box is dedicated to the wrong television set (I want to be able to pause etc... on a tv in a different room).  Can I just switch the boxes? Can Fios remotely switch that setup?

Yes, you can switch the boxes.  It's no different than swapping TVs.

You may wish to rename the STBs afterwards.  That can be done in settings on the STB.

walt178 is correct. You can just switch the boxes. I've done it several times with no issues. But just make sure that before you start pulling wires, you know where they all go back. If you're not experienced in A / V wiring, take a picture of the back of your boxes before you start unplugging things. Also, if your TV's are very different or connected with different wires, then your STB output settings may be set up differently as well. You may have to change the STB  video format settings to correct display issues. I'm still old school with coax, composite, and S-video, so I don't have to know about all that newfangled stuff.
