I am looking to subscribe to FIOS. Right now I have a Samsung LCD TV and have read about the technical issues users have been having with the HDMI cables. While I do not mind purchasing composite cables, I was wondering if this issue was occurring with both the standard HD cable box and the HD DVR or with just one of the two.

It happens with some TV's using HDMI. The two types of STB's that get this issue are the HD STBs and the HD DVR STBs. Either way, if it affects your tv, you can get component cables which will "fix" the issue.

I would try it with HDMI first, it delivers HD video and audio. If you have problems with HDMI then get some component cables (not composite cables, composite will not deliver HD to your TV). Also, if you do have to use component cables, you will need some audio cables, as component only delivers video to the TV.
